Lazarus asks for patience, but Ratzenberg still complains, finally putting his hand on Lazarus' shoulder to ask if he's listening. Lazarus bends Ratzenberg's hand back, forcing him to the ground. Lazarus does most of the talking now, asking if Ratzenberg believes in second chances. He makes allusions to the Transformers, how great it would be to be allied with them, and how much people would pay to align themselves with them. Ratzenberg remains clueless. They finally reach the excavation site and see Soundwave partially revealed. Ratzenberg asks who to make his check out to.

Up in the wasteland of Canada's northern territories, Lazarus and a hooded "freedom fighter" named Bishop are carried across the snow in a jeep. Lazarus has a business proposition for Bishop, but they must continue on foot. As they do so, the "jeep" transforms to stand guard behind them. The party finally reaches Lazarus's bunker, and Bishop's hood is removed, allowing him to see the "goods".
Spike waits in the Pentagon, reading a news story commemorating the Ark II disaster. As he's about to go in to the meeting, Larry the janitor cautions him that nothing is as it seems in this place. General Hallo and Spike discuss the Ark II disaster which claimed the lives of Sparkplug Witwicky and the other humans who had volunteered to travel to Cybertron. However Hallo has news for Spike—although the Transformers were all believed to have been destroyed in the ship's explosion, the military has recent footage of Megatron razing a rebel encampment in South America.
Megatron himself, at that moment, is being viewed by Lazarus and Bishop. Lazarus explains that all of the Transformers have been fitted with a control mechanism which gives him complete control over them. Megatron responds to verbal commands, until Lazarus commands the Decepticon leader to kneel before him. Lazarus dismisses this as a minor bug, but after they leave, Megatron's eyes glow ominously.
Hallo and Spike travel to Area 24, where Hallo asks if Spike will help them with their own Transformer. As Spike realizes what this means, they enter a hangar which houses Optimus Prime.

Synopsis: Issue 2
With the prone body of Optimus Prime laying before them, General Hallo and Spike Witwicky stand over the Autobot leader's opened chest. Spike sorrowfully muses about Prime's promise to bring his father back safe and sound from Cybertron. He takes a strange bauble from a chain around his neck, places it into the empty Matrix chamber, and then squints at the radiant light that emanates from inside.
At the Smitco Oil Refinery in the Arctic, an unexpected delivery by helicopters draws the refinery workers' attention. From inside the huge metal box bursts forth a horde of silent giant robots who smash everything in sight, and maim or murder members of the refinery crew.
Meanwhile, Lazarus and a multinational group are watching the attack remotely. When finished, Lazarus turns to the group and asks what the assembled outlaws and criminals will bid for his war machines. As bidding reaches a feverish pitch, Lazarus unveils his first lot—Megatron. Before he has his hands on the cash, he learns that the Decepticon leader wasn't quite deactivated.
General Hallo, his staff and Spike stand on a glacial shelf at the feet of the newly resurrected Optimus Prime. Prime removes the Matrix of Leadership from his chest and holds it aloft. The mystical device raises Jazz, Mirage, Sunstreaker, Sideswipe, Wheeljack, Trailbreaker and Superion from the depths of the frigid ocean. Nearby, the helicopters are returning to Lazarus's headquarters with their Transformer cargo, but, as they try to land, an explosion rips the building apart and out bursts Megatron.

Synopsis:
At the shores of Alaska, Optimus Prime tries to recall how he and the Autobots arrived in their current predicament—trying to recover an Autobot vessel when they were ambushed by the Decepticons. When Prime manages to get the advantage against Megatron, the vessel opens and from it emerges Scourge, who brings news that the war on Cybertron is over.
But before Scourge can explain, Shockwave arrives and blasts Scourge out of commission, but validating Scourge's claims of Cybertron's unification. He explains that while the Autobots and Decepticons were on Earth, he united Cybertron and had come to Earth to take the stranded Transformers home as prisoners—but Megatron reacts negatively and the skirmish re-starts.
Shockwave releases the Triple Changers to subdue the Earthbound Transformers. A pair of missiles of from Shockwave's henchman, Blitzwing takes out Megatron, but before Blitzwing can injure Optimus, Grimlock arrives and bends Blitzwing's cannon out of shape. Despite Grimlock's arrival, Shockwave's side of the conflict gets the upper-hand thanks to their technological superiority. Optimus orders Trailbreaker to use his force fields to cover the Autobots' retreat. With the Autobots gone and Megatron disabled, Starscream and the rest of the Decepticons surrender.
Away from the conflict, Optimus and Prowl agree that Prowl will remain in the area with Hound, Cliffjumper, Trailbreaker, and Mirage as a reconnaissance team, while Optimus and the other Autobots will return to the Ark for repairs and further deliberations on how to handle the recent developments.
The Decepticons are loaded into Shockwave's ship, which takes off to return to Cybertron, leaving behind Blitzwing to meet up with Security Team Dion, who will round up the Autobots. Rumble and Frenzy are dispatched to monitor Megatron's body in the loading bay while the rest of the Earth Decepticons are loaded into stasis to undergo re-education, despite Starscream's reservations.
In the Ark, Ironhide and Ratchet listen to the Autobots' debate about what their next move should be. Gears is willing to give peace a chance to return to Cybertron, while Bluestreak disagrees, refusing to forgive the Decepticons for their past crimes. Grimlock arrives and characteristically suggests that it's time for action.
In Alaska, Prowl's team is hunted by Ramjet and Dirge, as Prowl radios for help from the Ark, Mirage stops him and introduces the leader of Security Team Dion.
In space, Megatron tries to awaken aboard Shockwave's ship, but Starscream opens the bay doors, dropping Megatron out of the ship. Rumble and Frenzy hold on, as Starscream fires one last shot at Megatron, blasting off his helmet.

In Oregon, Starscream basks in victory, lamenting how Megatron is unavailable to witness Starscream's defeat of the Autobots. Jazz interrupts Starscream's celebration, but Bruticus squeezes Jazz into silence. Counting the bodies of his defeated foes, Starscream notices the absence of Ratchet and Brawn.
The two remaining Autobots, damaged after the fight, race back to the Ark. But due to a malfunction, the two have to dance around shots fired from the Ark's haywire defense systems. A quick drive-by from Brawn allows Ratchet to stumble inside, but leaves Brawn staring directly into one of the cannons.
On Cybertron, Runabout and Runamuck have fun burning Mini-spies as they raid one of Shockwave's laboratories. Stumbling into a room full of containers full of inactive Transformer bodies, Runamuck's interest is drawn to one chamber glowing very brightly. While Runamuck peers inside the chamber, a hand suddenly reaches out and grabs his neck. Outside, Runabout suddenly feels fatigued and falls in the presence of the same glowing hand. Praying to the Oracle for inspiration, the unleashed, radiant figure congeals a large orb of energy around himself and bursts out of the lab into space.
Inside the Ark, Brawn wipes off the frothy, white coolant that Ratchet sprayed in his face to mask Brawn from the malfunctioning auto-guns. Joking with Ratchet about the close call, the two notice the defeated Decepticons who were earlier stashed in one of the Ark's prisons. Passing the captives, the two radio for assistance as Bruticus proceeds to tear into the Ark's defenses, ripping right into the cells where the Decepticons were being held.
Bumblebee receives Brawn's distress call while en route to Earth with a small crew in the Autobot ship Orion. Brawn recaps how each faction on Earth had captured most of the other faction. When the signal is cut, Bumblebee orders hyperthrusters engaged.
The transmission was halted by a large piece of metal paneling wedged into the computer by Bruticus. Brawn throws the panel back into Bruticus' face as Ratchet activates the Ark's self-destruct sequence. The two are blown out of the Ark, astonished that Bruticus survived the destruction. Starscream blasts the two Autobots out of commission and berates the Combaticons for the destruction of the Ark.
Just outside of Earth, the Orion pulls itself out of orbit, only to find almost colliding with the radiant figure who escaped Shockwave's lab: the glorious Sunstorm.

Synopsis:
Within the Nemesis. Sunstorm struggles to free himself from a neck-hold in Jetfire's arms while spouting his evangelism. Performing a Stunner, Sunstorm escapes the hold to use his burning touch to incapacitate his opponent. But the attack doesn't work, causing Sunstorm to pause just long enough for Jetfire to use his leg-jets to push Sunstorm away. The two struggle until Jetfire is face-down, and Sunstorm prepares to finish Jetfire with his blasters, but he's caught off guard by Jetfire shooting head lasers. With Sunstorm down, Jetfire and Starscream leave while they can.
On board the Orion, Jetfire and Starscream confer with Brawn, Ratchet, and Bumblebee regarding the nature of Sunstorm and how he should be handled. Bumblebee shows a bit of skepticism which, with agitation from Starscream, almost causes a skirmish. Jetfire, however, cuts the hostilities and announces that he's deduced a manner of anticipating Sunstorm's destination.
At Central Hall on Cybertron, Prowl attempts to make an address to the public, but is overwhelmed by a barrage of citizens expressing their concerns over various issues. Ultra Magnus intervenes and uses his authority to provide diplomatic assistance. Afterwards, Prowl, Kup, and Ironhide hang out at the Alpha Preserve and reflect on the political changes to Cybertron and toss around the idea of leaving Cybertron to the civilians while the soldiers hunt down Decepticons elsewhere.
The Earth-Decepticons limp away from the Orion, partially refueled as part of a deal for Starscream's co-operation in recovering the other Autobots and taking care of Sunstorm. On board, Cliffjumper and Brawn debate against Bumper on the justice of the arrangement Bumblebee's made.
Overhearing Brawn's side, Bumblebee loses some self-esteem.
Elsewhere on the ship, Starscream whines as Ratchet and Jetfire synthesize a device that will simulate Starscream's energy signature to misdirect Sunstorm. Jetfire is fascinated by Sunstorm's self-repairing capabilities and his ability to manifest great power from a solar-powered fusion reactor without expiring. The plan is developed: get Sunstorm to over-exert himself and attach the artificial-Starscream to cancel his super-abilities. As soon as this plan is explained, Sunstorm is seen on radar heading towards the Orion.
Bumblebee takes a jet to confront Sunstorm, with three other Autobots wearing jetpacks. Jetfire protests the arrangement, saying that he should be in battle instead of remaining on the Orion to make sure Starscream doesn't misbehave. But soon after Bumblebee places the first hit against Sunstorm, Sunstorm is able to down Bumblebee's ship with a single blast. With the rest of the Autobots unable to fight, Jetfire abandons his duty and joins the combat.
With Jetfire on the scene, Sunstorm is brought crashing to the ground. Bumblebee takes the opportunity to attach the inhibitor on Sunstorm, who tries to resist the technology's interference. With his systems compromised, Sunstorm rockets away to recover. With Sunstorm down, Bumblebee considers the encounter a good job, while Jetfire, his armor disabled, still worries that Sunstorm could be a menace, so he activates his one last hidden card.
In Alaska, Starscream recovers in a cave, and the crippled Sunstorm comes begging for help. But before Starscream can do anything, part of the mountain is collapsed by...

Synopsis: Original Sin
Bumblebee marvels at the downed Omega Supreme, his ginormous figure lying face down on the landscape. Bumblebee questions his own faith in Primus, while the agnostic Jetfire isn't so pessimistic about the situation. Jetfire prepares to head out to find Sunstorm, but first, Cliffjumper and Bumblebee demand full disclosure from Jetfire, who concedes and explains how he came to Earth.
Millions of years ago, Jetfire was part of Operation: Containment. Having creative differences, he and Omega Supreme split up from the band to try to locate the missing Ark. They followed a mysterious Decepticon energy signature to Earth. Entering Earth's atmosphere, their ship came under attack from Scourge. As the ship crashed, a stasis pod was ejected as a trap to contain Scourge. Jetfire explored Earth, but became separated from the comatose Scourge when both were trapped in an avalanche.
Jetfire's flashback ends when Omega Supreme awakens. The massive Autobot apologizes for his underestimation and defeat at the hands of Sunstorm. It's agreed that Bumblebee and Jetfire will follow Sunstorm, and Cliffjumper will remain behind as Omega Supreme's protositter.
On the Autobase, Cybertronian headquarters of the Autobots, Prowl and Perceptor come closer to figuring out the connection between Shockwave's clones and Vector Sigma and figuring out what went wrong in Shockwave's laboratory in Quadrant Epsilon. The two are unaware that the missing clone happens to be wreaking mayhem on Earth at the time, but Prowl does know that Earth does hold some major significance to Shockwave's plans. Disconnected from Perceptor, Prowl enters a meeting with the other Autobots who are on Earth.
Hunting down Sunstorm, Jetfire and Bumblebee discuss attitudes and behavior. Jetfire suggests that at one point, Omega Supreme might have been an emotional brother and not the machine he was last seen as. The subject changes to the nature of Sunstorm and if he's really as crazy as he acts. Right then, they approach an incredible excavation.
Sunstorm stands radiant, using his power to move the earth, directing Starscream to a buried seal adorned with a familiar logo. Sunstorm commands Starscream to open the seal, which only Starscream can do because of an unspecified connection to Megatron. Jetfire and Bumblebee arrive and attack, but Starscream opens the seal in time, unleashing a bright purple light and revealing a hole in the earth leaking darkness. With no place else to go, Jetfire flies inward.
Inside the massive, hidden cavern, the walls appear to be covered in organic wires. Plunging deeper, the two Autobots find themselves trapped between Starscream and his overpowered clone. Changing to robot mode, the four players end up with Starscream under Jetfire's gun and Bumblebee in the grip of Sunstorm, the four standing on a strange mesa inside the cavern, around a pool of electric, purple liquid.
Starscream ends the stalemate by opening fire on Sunstorm—whom Starscream can damage thanks to modifications he made to his null-ray. Because he's jerky, Starscream also takes out Jetfire. About to finish off Bumblebee, Starscream first blasts away Sunstorm once more. With his brother full of holes, Starscream kicks the dying Sunstorm over the edge of mesa into the electric liquid.

Synopsis: Atonement
Deep within Alaska…
Bumblebee thinks a eulogy for the insane and now departed Sunstorm, whose power was matched by his insanity, but Bumblebee hasn't ruled out that Sunstorm might have been unbalanced, but not deluded. Currently Bumblebee has to worry about Starscream, pointing his null-ray right in Bumblebee's face.
In the war room of the Autobase on Cybertron, Prowl announces to his comrades that Earth is in potential danger, and over the objections of Mirage and Huffer, it's decided that a return trip is in order.
Inside of a mobile containment unit, Warpath wakes up beside Bumper and the still-deactivated bodies of the Autobots dragged from the bottom of a lake. As the two Autobots wonder about the mess they're in, their transport moves into a hidden underground establishment.
In Alaska, Cliffjumper and Omega Supreme are both worried about their Autobot comrades.
Inside the pit…
Starscream, still poised to finish off Bumblebee, gloats about what the departed Sunstorm has revealed, when suddenly—Sunstorm returns—pissed! Knocking away the blasphemous Starscream, Sunstorm turns his attention towards Bumblebee—whom the preacher claims to hold the favor of the Oracle. Sunstorm attempts to execute Bumblebee using his glowing touch, but the activation of this ability causes Sunstorm's wrists to explode—the power within Sunstorm no longer controllable. Blaming Starscream for his malfunction, Sunstorm unleashes his fire against his brother, who is saved only at the last moment by a dive from Jetfire.
Beyond any sense of rationality, Sunstorm announces his new goal—to burn the corruption of the planet out of the universe. A concerned Jetfire chases Sunstorm out of the cavern. And Starscream, hauling Bumblebee out as a means of paying back Jetfire for the earlier save, leaves the cavern as well.
While Starscream abandons Bumblebee on a beach, Jetfire and Sunstorm grapple at high altitudes. As Sunstorm deteriorates, Jetfire admits to himself that something within Sunstorm must be beyond science. Jetfire drags Sunstorm higher, until Sunstorm explodes magnificently. But thanks to Jetfire's sacrifice, the explosion is high enough so as to not harm anything or anyone on Earth.
Below, in the light of the detonation, Bumblebee abandons his blaster.
